spyware corrupting real files

I use this spyware program called Spyware Begone. It seems to work fine, but everytime it does a complete scan it deletes an element from my aceftp ftp client program, so I have to reinstall the aceftp program everytime to get it working again. Anyone know how to prevent this from happening. Half the problem is I don't know what exactly it is deleting that is causing the issue, butis there a way to say to the spyware "Stop deleting this file?

Is there a filter to ignore certain folders perhaps? I don't know that program.

Usually there is a confirm that you have to check to do the delete, maybe in manual mode you will get prompted before the deletes?
