I am running a 160 gb hd with three partitions. The intent is to use the smallest partition (18gb- partition C ) as the OS partition thereby using ghost to simply reinstall when needed.
I believe that if I install anything on the other partitions that uses the registry, they won't work correctly when I reinstall partition c.
Is this correct?
That's correct, even if the programs are there, they will need to be registered on a new install to work.
Good thing is that most programs can be reinstalled and will retain the old settings. Most use config files to save that info now vs. the registry.

Ok, so I should always make my C partition large enough to hold all of the programs that I plan to install and keep.

Well, not that's not what I meant. Put the programs where ever you want. If you delete the windows folder ever on C:\ or reformat, you just reload the proggys. No need to reconfigure most, but you may have to run the updates for each.
